PREPRINT – NOT FOR REDISTRIBUTION There is no silver bullet – A guide to Low-level Data Transforms and Normalization Methods for Microarray Data

چکیده
Introduction Microarray technology provides a powerful tool for large-scale gene expression measurements. Typical application areas include genomics research, quantitative systems biology, and the more traditional screening for candidate genes. Microarray data are the end product of a fairly intricate experimental process, and adequate analysis must meet the challenge of separating true biological signals from experimental bias and random fluctuations. A wide range of both commercial and freely available software has been developed to address this need. The choice between the large number of different analysis methods available, however, can be daunting. Unfortunately, there is no ‘silver bullet’: No single ‘catch-all’ method solves the problem of appropriate microarray data analysis. The right path will depend on the biological problem examined, the implemented experimental design (Box 1), and even the microarray type (Box 2).

The Inevitable Pain of Software Development: Why There Is No Silver Bullet
A variety of programming accidents, i.e., models, methods, artifacts, and tools, are examined to determine that each has a step that programmers find very painful. Consequently, they habitually avoid or postpone the step. This pain is generally where the programming accident meets requirements, the essence of software, and their relentless volatility. Hence, there is no silver bullet.
متن کاملLarge Scale Comparison of Gene Expression Levels by Microarrays and RNAseq Using TCGA Data
RNAseq and microarray methods are frequently used to measure gene expression level. While similar in purpose, there are fundamental differences between the two technologies. Here, we present the largest comparative study between microarray and RNAseq methods to date using The Cancer Genome Atlas (TCGA) data. We found high correlations between expression data obtained from the Affymetrix one-cha...
متن کاملIdentification of specific gene expression after exposure to low dose ionizing radiation revealed through integrative analysis of cDNA microarray data and the interactome
Background: Accumulating reports suggest that the biological effects of low- and high- dose ionizing radiation (LDIR and HDIR) are qualitatively different and might cause different effects in human skin. Materials and Methods: To better understand the potential risks of LDIR, we analyzed three cDNA microarray datasets from the Gene Expression Omnibus database. Results: A pathway analysis showed...

Data warehouse is a process of evolution and is a silver bullet of any one sector either public sector or private sector. As is universal truth, after specific time period database of these sector degrade its performance due to several reason, therefore reengineering of data warehouse is needed to increases the performance of data warehouse and reduces the risk associated with the modification ...
متن کاملExtracellular exosomes and preeclampsia: a microarray-based study and functional enrichment analysis
Background: Preeclampsia (PE) is a heterogeneous pregnancy disease which the exact pathophysiology of it is unknown. Recently exosomes have been indicated as a causative factor in the pathogenesis of PE. The aim of the study was to investigate in microarray library data to extract the differentially expressed genes (DEGs) in PE and to perform a functional enrichment analysis to predict the rol...
